The Fontaine/Atlas character arch got pretty much fucked up in Burial at Sea. Like you said, Fontaine/Atlas was acting more of a delusional thug than being the smooth, intellectual con man he was depicted in BioShock 1. Also to quickly point out, BaS pretty much made the whole con man character switch to Atlas useless.
